Depends on what the quest actually asks for:
* if you need to infiltrate sectors of a specific province (named in the quest), then acquiring the province will also complete the quest (there is an in-game hint that telling you so)
* if you need to infiltrate sectors of any province, then infiltrate what you can, acquire the province, scout the next one, and infiltrate sectors of that province.

If you acquire 1 or 2 you still have an option to infiltrate them. If you've acquired the whole province you won't be able to go back. Note infiltrate and acquire are 2 different things as Shadowblackff has explained.
