I've never encountered that while collecting. I prefer the banner in the city, because what was there before was much worse, preventing us from seeing what we were collecting. In my opinion, during city collections, there's no need for any notifications at all.
You don't have to wait for it to clear to proceed, but it IS annoying and unnecessary. To complete some quests, we need to see what we're collecting. Now, we have to take extra steps to see that. We need the notification boxes restored. If they want to use the banner, use it on the fragment...
It works in the city because, before (at least on tablets) the city was obscured by multiple recurring notification boxes, making it impossible to see what we were collecting. The banner there is appropriate and much better than what was there before. But in fact, losing the banner there...
